I would like to get opinions on the following replacements.
Will I see an increase in stiffness (the Equipes are too flexy for me when out of the saddle)?
Will I notice a performance differance in the hubs? Will they be lighter?

I am 5'9" and 180 lbs and will not be racing the wheels but I am looking for a solid wheel that will be easy on the climbs and won't flex when sprinting.

I am thinking of:

I was also looking at Fulcrum Racing 3 or Shimano Scandium.

My budget would allow for up to the $1000 mark but I don't feel like spending that much if there is no benefit:)

Your current wheels are at the bottome of the Ksyrium list, so an improvement will not be hard to come by. That said, dollar for dollar you will get a lot more value from a good set of had built wheels based on the hubs of your choice and something like a Velocity Aerohead or MAVIC OpenPro rim.
