........ This puts me into the same position as the rest of my bikes.......
This seems to be the key thing you said.

If this is the same setup as the rest of your bikes and you plan on leaving them the same, then the new one should be perfect.

Technically the frame may be a little large hence the short stem and not much seatpost showing.

As long as you can stand over the bike with your feet touching the ground and the top tube isn't hitting you, seems like it works.

You look scrunched up IMHO. But seriously, if you can straddle the top tube and the fit is comfortable, go for it.

I've got a fixed gear that's at least 2 sizes too big for me. I have about 3" of seatpost showing and less than zero standover clearance... But the bike rides wonderfully.

It's not what you ride, it's how you ride it!

Just sayin

If it doesn't hurt, ride it. It's really ugly, but I'm a lugged steel guy.

OK.....I finally got a chance to talk to my buddy who is managing one of the bigger LBS in Madison (he's going to press in a headset for me so I can rough out a build to see if i like it)

He was looking at it (yes it IS a 5000, not a madone) AND.....it IS a 52....I was measuring wrong, he informed me that a Trek is center of bb to top. THAT is NOT the top of the seat-tube, it is the TOP of the TOP tube....OHHHHHHHHHHHHHHHHHH.....yeah this why it fits me... d'oh....

Looks a tad small for you. I know it's been said, but a longer stem could get the trick done. Maybe 110mm?

fwiw, I had so much conflicting information about ACTUAL geometry of the 2007's I e-mailed Trek and the sent me a pdf of the geometry chart. It is indeed cc to TOP of seat-tube
still the frame fits me and it is having the headset pressed as I type this, I should have it back by the weekend to start a rough build so I can get on it and ride it a bit. I need so scrape a few more bucks together to get the build kit I want. I would still like to ride it before spending big bucks on it.
