I'm looking to buy a Madone but am confused about the difference between Red Series carbon and Black Series carbon. I wasn't able to find any information on Trek's website so if anyone can enlighten me or point me in the direction of a link explaining the differences I'd appreciate it.

Red has a different lay up during the manufacturing process. Its weighs slightly less, app 200 grams, than a black frame of the same size. A lot of reviews tend to say that the ride quality is virtually identical. A red based frame is significantly more expensive and the merits of ride, price etc... can be argued all day long. Just know that Trek won their last TdF on a BLACK carbon 5.2 rebadged as a 6.9. The point is, the black is probably better than most of us will ever need. If money is no object and you need to have the best, buy the Red, otherwise the Black is fine.
