I have an 09 Carbon Six with 105. Changed out the tires the other night. After that it seems I have indexing issues and cross chain noise when in the large chainring and second cog down from the largest. I made sure the wheel was fully seated in the dropouts. This happen before and I don't remember how I fixed it. It shifted flawless before.

It isn't the large cog on the cassette. it was one or two down. The rub is not the front, but the rear. I pulled the wheel off and looked/cleaned the the dropout and hub. Looks like the skewer really digs in to the drive side of the frame. It seems like if the rear wheel isn't set it the drop out it cause some type of misalignment.
