in the strictest sense yes.
If there is enough wheels they might make it neutral meaning you just get a wheel if you flat. The wheel car driver should note your number and which wheel you got.
 
is it a road race or crit?

If its a crit, there is usually a pit area for you to drop your wheels in. Take a couple of pieces of cardboard, write your race number on them and wedge into your spokes. Especially if you have popular wheels that others may have. If you need to make a change, make sure you get permission from the officials for your free lap due to mechanical before you jump back in. Usually the pits are near the start so this shouldnt be an issue.

If its a road race and they change to neutral support, you'll just get whats given to you. If you are running non-common set ups then make sure to let the follow car know so (eg. still running 9spd).

Like the others said, "wheels in/wheels out" means that you can only get out the wheels you put in. In some cases, where there is a large field and limited space in the wheel vehicle, they sometimes have a wheel limit per team and the "wheels in/wheels out" rule is by team rather than individual. So if there is a two pairs per team limit, then each team can only put two pairs of wheels in the wheel vehicle, and you can only get one your team's wheels out.
